Cloning question

Im running the latest Back Up Pro.
Question. I need to clone only my apps, desktop, and some system prefs.
I have a problem with some software and need to delete and reinstall Sierra OSX. Somehow I have something corrupting my system and I cannot get Adobe apps to accept my key codes. Adobe have said to reinstall OSX to solve.
If I clone my core system I will have the same problem all I need is to clone everything else but the core system.
Personally I don't see how I can retain everything else as it is and just install a new system without all the effort need to get everything back the way it is now with the exception of the core system.
Any advise as to whether this is possible with Back Up Pro cloning.

Cloning won't be helpful because it is intended to clone everything on your drive. There is an option to exclude certain files or folders that shouldn't be copied to another disk. But it seems to be too labour-intensive to exclude all but a few items. In this case, copying those files in Finder can be easier.

If you know exactly what to exclude (e.g. the System folder), then navigate to these items in the Clone window and clear the respective check boxes:
